Or will I have to update it by myself? 

Thing is that I'm currently using a theme and I've modified the colors, but when I updated a whiel ago from 1.3.5 to 1.3.6 the theme didn't work, and the theme hasn't been updated over here, so I'm afraid it won't work

Will I have to do it manually?

- If you upgrade from 1.3.x to 1.4.x then you need to upgrade your custome theme , but all standard theme will upgrade automaticly with upgrade process ( you'l overwrite new themes on old thems)
